auto-generate (before processing)

I am using Mirth 3.0.1.7051. When we received a XML and it was filtered. The vendor said that we are not sending the acknowledgement even though I had set it up as Response:Auto-generate (Before processing). Do you have any ideas? Your help is greatly appreciated.
